The term "God" is used in Supernatural to refer to the Judeo-Christian deity.

The Christian God was first referenced directly in 2.13 Houses of the Holy. As the boys investigate a series of murders where people say they were directed to kill by an angel, a messenger of God, we learn that Sam prays on a regular basis. When Dean witnesses a man who attacked a woman killed in a freak accident, he wonders whether he had seen 'the hand of God' at work.

Castiel: He isn't in Heaven. He has to be somewhere.

Dean: Try New Mexico. I hear he's on a tortilla.

Castiel: No, he's not on any flatbread.

God in this Canon

It is revealed in the episode Good God Y'all that aside from Michael God is the only one strong enough to defeat Lucifer and end the apocalypse and according to Castiel it was he who resurrected the angel and saved the boys from Lucifer's rising. Also the amulet that Dean wears is revealed to be a sort of God tracking device and will glow and become hot in God's presence. God created the heavens and the earth. He has yet to make an appearance in this show. At the start of the fifth season it is confirmed that God does exist but nobody knows where he is meaning he is technically "missing". Lucifer doesn't even know where God is and made it clear that he wishes to find him and "hold him accountable" for his actions. He is nowhere in Heaven but somewhere on earth though Dean sarcastically remarked that God was either in Mexico, dead, or drinking in Hawaii. One could speculate that Lucifer represents God's beauty, Michael represents God's strength, Gabriel represents God's creativity and Raphael represents God's healing power. The only way to stop the Apocalypse lays in God's hands; this means only God is strong enough to stop the Apocalypse.
