Synopsis

Crowley approaches Dean and Sam with a job. When Dean is reluctant to listen to him, Crowley reminds him that he owns Sam and can send him back to Hell at any time; on the other hand, if they play along and manage to bring him an Alpha, Crowley will give Sam back his soul. Though reluctant to work for Crowley, they don't see any other choice.

He sends Dean and Sam to Buffalo, New York to investigate what appears to be a werewolf attack. When they arrive, they learn about another attack--so far, both a landlord (Erik Gieszelmann) and a dockworker (Ronald Garrigan) have been found with their chests ripped open and their hearts missing. Sam does some research and discovers what the two men have in common: Cal Garrigan. If anyone threatens Cal, they end up dead. They follow him and wait for him to turn into a werewolf, but an entire night passes without him changing. Then, when Cal is murdered in the same fashion as the other victims, their next suspect is Cal's girlfriend, Mandy Duren. Sam is ready to take her in, but Dean is reluctant to capture and take her to Crowley without being sure of her culpability. He goes to see the scene of Cal's murder and do some more research while Sam keeps watch on Cal and Mandy's house. Although Dean doesn't find anything, Sam sees the family dog, Lucky, change into a man, put on clothes, and leave the house.

Sam follows him and sees him talk to another man in a park. When he approaches, though, the man smells him, turns back into Lucky, and tries to run. Before Sam can catch up to him, Lucky is hit by a car and the driver loads him into the back to take him to an animal shelter. Sam, based on information from Bobby, calls Dean and tells him that they are dealing with a skinwalker posing as a dog.

Sam and Dean take Lucky from the animal shelter and bind him in rope and silver chains to restrain him. It transpires that the man was homeless when he was approached and recruited to become a skinwalker--he was told that being bitten would make him strong and fast. Lucky reveals that there are about thirty skinwalkers who have been recruited and are living with families as pets. On a signal from their pack leader, they will infect their families, thus recruiting more skinwalkers. He tells Sam and Dean that there are packs in many other towns, but he knows nothing of the Alpha Skinwalker.

Lucky leads Sam and Dean to the Pack Leader, but he has kidnapped Mandy and her son, Aiden, and threatens to kill them unless Lucky turns them. Sam and Dean open fire, and all the skinwalkers are killed except for Lucky, who, although shot with a silver bullet, escapes.

Lucky, in human form, goes to visit Mandy and tells her how he appreciated her kindness, but she tells him to leave. Lucky transforms into a dog and dejectedly leaves.

Afterwards, Sam tells Dean that he's been considering the situation, and Dean is right: without a soul, he's not really Sam anymore. He admits that he really doesn't care about Lisa, Ben, or even Dean. Sam also reveals that he has done terrible things and killed innocent people in the last year, something that the real Sam would never do, and despite how hard it was living with a soul, he thinks it's better to try to be "that Sam" again. Dean agrees that they need to find a way to return Sam's soul to him.

Sam: Already been. Didn't agree with me. So, look... how about I take this silver knife, and start carving some dog until you behave?
Dean: What are you gonna do to that family, really? You gonna put your jaws around that little boy's throat? Clamp down, listen to him cry for his mom? 'Cause I'm gonna guess that these are the only people who in your pathetic life have ever showed you any kindness. So it's either that... or you can help us stop it.
Sam: I'm not your brother. I'm not Sam.
Sam: Um, all that 'blah, blah, blah,' about being the old me? Crap. Like Lisa and Ben, right? I've been acting like I care about them. But I don't. I couldn't care less.
Dean: Is this supposed to make me feel better?
Sam: You wanted the real me. This is it. I don't care about them. I don't even really care about you. Except that... I need your help. And you're clearly not gonna stick around for much longer unless I give it to you straight, so... I've done a lot worse than you know. I've killed innocent people in the line of duty. But I'm pretty sure it's not something the old me could've done. And maybe I should feel guilty. But I don't.
Dean: We do what we got to do. And we get my brother back.

The title of the episode is also the name of a 1989 animated film.
Some elements of this episode exhibit a resemblance to Toby Barlow's 2007 epic poem/novel Sharp Teeth.
The Winchesters use the aliases Agents Holt and Wilson. Holt and Wilson are police officers in the 1981 movie Wolfen.
The motel Sam and Dean stay in is called the Over the Barrel Motel(source). This is a reference to the attempts made by daredevils to go over the American Falls (also located in New York state) in a barrel.
Sam: All right. So, we know that werewolves are basically id gone wild, right? I mean, whoever they hate, they kill when they wolf out. So, I've been playing connect the victims.
Id is the psychic apparatus defined by Sigmund Freud as the part of the personality structure that contains a human's basic, instinctual drives.

Robocop was the main character in a movie of the same name about a cop who is wounded and then made into a powerful cyborg. Dean also calls Sam "RoboSam" in 6.07 Family Matters.

Cirrhosis is a consequence of chronic liver disease characterized by replacement of liver tissue by fibrosis, scar tissue, and regenerative nodules leading to loss of liver function. One of the most common causes of cirrhosis is alcoholism.

Minutiae

The bar at the beginning is called Sally's Honey Wagon. Sam and Dean worked a siren case in another bar called the Honey Wagon (albeit in Iowa) in 4.14 Sex and Violence.
At the start of the episode the boys are eating at Fat Mack's BBQ Shack, and at the end they are eating takeout from Beef Barn.
Dean: No, it's not a full moon.

Crowley: Werewolves turning on the full moon – so '09.
Sam: He's right. Samuel and I ganked one about six months back on the half-moon. Things have been out of whack for a while now, I guess.

One of the few consequences of the averted Apocalypse was monsters behaving differently.
Sam: Look... this is a crap situation. I get it. But, Dean, I am still me – same melon, same memories. I-I still like the same music. I still think about Suzie Heizer.
Sam tells Dean that he still likes the same music he always has. This is probably a bit of an in-joke by the writers as while much is made of Dean's love of classic rock, Sam's musical tastes are a mystery. The only time we get an idea of his musical tastes is in 4.01 Lazarus Rising when Dean is appalled to find an mp3 player in the Impala, which is playing a song by Jason Manns.
At Comic Con 2007, Kripke said Sam listened to "whatever cool modern music is. I don’t know any of them because I don’t listen to anything after 1980..."
